I store my scissors on a cup tree, was a tip I picked up somewhere else and thought it was a brilliant idea! I also tie pink ribbon around some of them, so no men go to pick them up and use them in the workshop. Learnt that the hard way - so did they ;o)
My embroidery thread cones (10,000m on most, some have 15,000m) have all been stored in an underbed storage bin, each color standing up, so I can grab them when I need them, and they stay protected in the mean time, whcih is important for cones that size since I'll rarely use them for more than a couple of garments at one time.
I keep my thread on this thread rack my father made for me. It's fab for embroidering so I have everything at arms reach, since you need so many colors for one design usually.
